As the factory waste contains a lot of acid in it. So to reduce the acidity they are neutralized before their disposal in water...

If factory wastes are directly diposed into water without being neutralised then it will kill many organisms living in water. Thus it will break the ecosystem. the main reason for neutralizing factory waste before disposing into water is that these waste contains many chemicals which are toxic for organisms living in water.
