• since DNA fragments are negatively charged molecules so they can be seperated by forcing them to move towards positive electrode under an electric field through a MEDIUM or MATRIX

• the most commonly used matrix is AGROSE GEL which is a natural polymer extracted from sea weeds ( red algae )

• DNA fragments seperate according to their size through sieving effect provided by the AGROSE GEL

This is how electrophoresis helps in studying Protein-DNA interaction .
