Well, if you're aware of the fact that the formula for any of these quantities be it Magnetic flux, or Work done due to a force all have this cos multiplied in their formula.

The formula actually for Magnetic flux is given as

Flux = Magnetic Field Vector dot Area vector

And, so it is this vector operator dot which actually produces a cosine term multiplied to the product of the magnitude of each of these quantities at the same instant.

Actually, geometrically intuitively this dot product also called the scalar product gives the projection length of one of the vector onto another vector.
