A direct shear stress would be that across a hot-head rivet. Or when punching a hole in something with a tool. Or, in a simple form, when cutting paper. The load is applied directly in the direction of the intended shear. It is to cut.

Indirect shear occurs when a load is not directly acting in the direction of the shear. This is probably the most common form of shear stress.
