There is a subpopulation A and another subpopulation B. both are separated by a natural barrier. What will happen in such a case.?

Due to accumulation genetic drift and natural selection, they both become two different species, and they undergo a different type of genetic drift and natural selection. They both will become the two new species individually and will after a time not be able to reproduce with each other.
