Thousands of years ago only one species of squirrels were there and were evolved from common ancestor at present they are two species of squirrels though they have similarities among them cannot perform reproduction between them analysis the factor responsible for this change how can did kind of changes be considered as beneficial for species

This is because of evolution and variation that took place in these thousands years.

According to the circumstances mentioned in the question,

Thousands of years ago only one species of squirrel was there and they evolved from the common ancestor at present there are two species of squirrel though they have similarities among them, cannot perform reproduction between them.

This is common in the biological evolution,this might be caused due to the chromosome mapping related differences while the evolution was taking place.

And if they perform reproduction with each other,may be there chromosome mapping will be rearranged in a negative way,which is not beneficial for them.
