Commercial artificial fertilizer has many advantages among them including increased yields. However, repeated use of fertilizers has led to many environmental and health effects. Comparing the fertilizers to manures, we find out that manure has more long term advantages than the fertilizers. Here is the comparison:
Food contamination: fertilizers have been known to contain chemicals that contaminate the crops grown with them leading to various health effects. Manure on the hand have not been known to cause contamination of crops.
Environmental pollution: Persistent use of fertilizers leads to the pollution of soil and water sources. Manure are made up of natural organic matter that are easily biodegraded and hence does not lead to pollution.
Cost of production: Fertilizers are very expensive to acquire as compared to manure which is locally manufactured on farm sites.
Soil integrity: Use of fertilizers leads to the degradation of soil by interfering with their nutrient holding capacity when used persistently. Manure on the other hand have been in use for thousands of years and has only improved the soils in which its used in rather than degrade it.

From this it is clear to see why farmers are encouraged to use fertilizers over manure.
