I won't say the most mysterious but 
Come Little Children is one the songs that give me goosebumps and puts me to sleep at the same time.

I don't quite know what your definition of 'mysterious' is

I'd like to add that this is totally my personal opinion-

I would say 'Stairway to Heaven' by Led Zeppelin (not as 'the most mysterious' but definitely spooky and hauntingly beautiful at the same time)

Some might argue that this song is overrated, but you can't deny that it's a classic!

It's been 5 years since I've been listening to this masterpiece, and I must admit the song's lyrics still elude me. Everytime I listen to it, I find something new to discover.

The opening acoustic riffs- that's just so iconic! And the guitar solo by Jimmy Page- that just never fails to give me goosebumps! Robert's vocals haunt me till this day...

But I could never figure out what the song's about till this date.

There are many other songs whose lyrics I just love, but can't sort out its meaning-

Like 'Kashmir' and 'when the levee breaks' (again by Led Zep), 'Time' and 'comfortably numb' by Pink Floyd ( I really like how trippy Pink Floyd songs are and manages to build up an eerie atmosphere of lingering suspense- especially all the songs from 'dark side of the Moon' album ) , 'Mr Tambourine Man' and 'All along the watchtower' by Bob Dylan (lyrical masterpieces and great poetical pieces) , 'Child in time' by Deep Purple (if you're into progressive rock), 'On every street' by Dire Straits ( I just think that the instrumental arrangement is transcendental) , etc
