Answer:

Drogon knew Jon killed his mother. As soon as he stabs her, we hear Drogon roaring and flying up to see where she is even though he was at the foot of the castle sleeping. Drogon then nudges her to awaken her, but realizes that it’s futile and she’s dead. There is an obvious mental connection between the Targaryens and their dragons. They don’t need to speak to command their dragons. And the dragons know right away that Jon has dragon’s blood aka Targaryen genes before he himself knows it because they not only defer to him, but also let him ride them and control them on several occasions. This isn’t because Dany loves Jon. A non-Targaryen would not be able to control the dragons the way Jon ones, a fact that Tyrion is vocally envious of, as he’s been fascinated by dragons since he was a child.

Drogon wanted to kill Jon, and Jon steps back right away because he realizes this. If it had been anyone else who killed his “mother”, Drogon would have burned them alive but because it was someone with Dragon’s blood, a true Targaryen, Drogon stops himself. The Targaryen connection to their dragons are obviously strong and Dany literally sees the dragons as her children. Their emotional and mental connection is extremely deep, and it is rumored that the Targaryens actually have dragons blood running through their veins. It seems to run deeper in some family members then others, as Viserys didn’t seem to have any at all. Jon seems to have a fair amount although not as much as Dany, because the dragons keenly sense it as he approaches them.

Drogon is intelligent enough to also understand that Dany was killed because of the Iron Throne, although maybe this is also because he can read Jon’s emotions and thoughts like he did Dany’s and realizes Jon’s motive for killing her. Whatever the case, he knows Dany’s quest for the Iron Throne is what led to her death and he destroys it into a river of liquid metal. Drogon doesn’t spare Jon’s life because the dragon is against killing people. We are talking about the same dragons who burned a small girl to death, and whose ancestors were locked away by the Targaryens until they grew “as small as kittens” because they were terrorizing and killing people, and burning down their homes. The dragons can also be quite ruthless on their own, burning and killing people. They take what they want. To say Drogon spared Jon because he knew Dany massacred the people doesn’t make sense. If Drogon was against it, he would have resisted, one way or another.

As for Grey Worm, he wasn’t simply acting on Dany’s orders. He wanted revenge for the death of Missandei, and if it meant slaughtering prisoners of war, or even those who surrendered, so be it. Especially if they were Lannister soldiers loyal to Cersei or mercenaries like the Gold Company who were hired to defend her. Ideologically Grey Worm very much supported what Dany did in King’s Landing, as did Drogon.
