Sherlock, with his great observational skills, deduced that Mary was a liar in his very first acquaintance with her in S03E01, much before it actually becomes known to everybody.
Since Sherlock was away for 2 years for some underground work, Mycroft was keeping an eye on John in his absence.The subject of the conversation below is John Watson.
Since Sherlock didn't mention the source of his inference, I presume Mycroft Holmes would have told him some secret of hers which John would probably not know.
Any attempt to crack how Sherlock managed to deduce this on his own would result in a plethora of could have/might have cases.
