first of all thylakoid is not a membrane.
I think that by pigment molecules you mean quantosome/chlorophyll.

if the chlorophyll molecules are absent then the process of photosynthesis won't be working as it needs sunlight energy, which is stored by chlorophyll.

Thylakoid is a coin structures present in choroplast. Photosynthetic pigments are present in thylakoid. When photosynthetic pigments are absent then photosynthesis can not be done.
