In reference to your inertial frame of reference, the initial velocity is the velocity at beginning of your experiment.

like when you start your car, the initial velocity is zero, if your frame of reference is just the earth( ground).

It all depends on which frame of reference you are considering.

eg.

if you throw a stone up, inside a train moving at 50kmph, then your initial velocity will be,

o, if the frame of ref. is just the train.
50kmph if your frame of ref. is the just outside the train.
1600+50kmph if you are just outside the earth not considering the revolutionary motion of earth.
So, it all depends on the frame of ref. you take.
