what is the difference between in , on and at​

in :inside something like IN the box..
on:at the top of a surface eg. Pen is on table.
at: location eg. I met him at mall..

These are prepositional phases.

while I know very well the difference between "on" and "in" and "at" , I didn't get what the difference between "in" or "at" is, that many specific things strictly get just on of them ( such as " at the University " ," in the building", "in /at the morning ".)

Is there a clean rule where to use this one (at) and where to lose the second one (in)
