The students are sitting at their desks
And
She is lying in her bed.

the students are sitting on a hard surface whereas the girl is lying on a bed.
sitting is referred to something voluntry.
but lying is something involuntary i.e., something not under control.
Also the students is the plural form while she is referred to only one personality.

tin first sentence the students are sitting at their desk as desk is hard surface surface and their position is sitting.
in second sentence the students are lying in the bed and the bed is a smooth surface in which the position is laying
