When a conservative force within a system does work, it affects potential energy of the system.

Think of energy as your bank balance and work done as money spent or earned. If you spend negative money (!), what do you think would happen to the bank balance? Increases, right?

Likewise when an object is being lifted, the conservative force within the system (gravity, in this case) does negative work. This adds to the energy of the system. Hence an increase in the potential energy.

Rule of thumb : In any event of changing the configuration of a system in the such a way that its nature is opposed, the energy of the system increases. Here, the object is attracted to the earth. You lifting it, is against its tendency and hence the work done by you gets stored in the form of potential energy. When released from there, it loses that ‘stored’ energy as it returns back to the lower level.
