We warm it from below so as to use convection to our advantage.
When we warm a liquid from below, it gets hot due to conduction from the vessel and becomes rarer. Thus, it will tend to rise up.As it rises up, the cooler milk from above comes down to replace it and it will get warm. This cycle will cause the entire liquid to be heated automatically.
On the other hand, if we heat it from the top, the milk heated above will stay in the same place and will heat the rest of the milk due to conduction. This will reduce the rate of heating in this case.

The water is warmed from below as the heat gets evenly transferred throughout the liquid and no heat is wasted. Also the warm air rises up so the object to be heated should be placed above it.
