In using a potentiometer to compare EMFs, it is assumed that (1) wires of the potentiometer have a uniform area of cross-section (2) the resistance per unit length of the wire does not change with time and the potential drop per unit length of the potentiometer wire remains constant during the duration of the experiment. Passing current through the the potentiometer wire for a long time, raises its temperature and potential drop per unit length of the potentiometer wire does not remain constant, and this introduces an avoidale source of error in the experiment.

Another reason could arise due to some cells not being able to give constant current due to polarization and these take time to recover, eg Leclanche cells can only be used to get intermittently. This could be another added reason.
