Velocity determines the direction of motion …acceleration determines how is velocity changing. A body can move in upward direction when the body is imparted a velocity in upward direction despite of the fact that acceleration is acting downward. But we see that body moves upward (instead of downward acc) .

Acceleration is rate of change of velocity. When u throw the body upward , it ‘moves upward’ but since acc is ‘downward’ , the velocity will keep on dec and finally a point will come when velocity is zero. After that velocity becomes negative and in the direction of acceleration. Since velocity bec ‘negative’ the body starts moving in negative (downward ) direction.
