It is for sure Rutherford.
Rutherford observed that when alpha particles were bombarded on a very thin foil a very small portion of it bounced back, the portion being the nucleus which rebounded only 1 in 12000 rays.
Please note that the other answer is incorrect (J.J Thomson). Thomson only concluded that atom is a sphere with sub atomic particles embedded within it, which was claimed false by other scientists.
