Basically, both Armin and Erwin were in critical conditions after their fight against the Warriors. Levi was the one that was entrusted with the Titan Serum, thus he is the one to exercise judgement as to who will be taking the serum. How did Armin end up with the serum? Erwin was obviously the better candidate for it. Levi’s reason was that he saw Erwin in peace, and didn't want to bring him back to this hell. Besides, Armin did contribute a lot to the Recon Corps.

But you see, Armin had to eat Bertholt to be able to turn back into a human - a Titan shifter to be more precise. Sad, but that's how most stories end up.
