The speed matters. The speed of the bullet is more than the speed of the stone that's why when someone shoots a bullet against the glass window pane it makes a hole while the stone just smashes it.

Initially, the entire glass is in a state of rest.
When a bullet strikes the glass pane the part of the glass pane which comes in contact with the bullet immediately share the large velocity of the bullet and flies away making a hole.
The remaining part of the glass, due to inertia of rest remains at rest and is not cracked.
