‘Dearly bought’ means bought at a high price. Here, the high price could mean two things.
First, it means that Antonio was unable to return the borrowed amount of 3000 ducats on time. Therefore, in financial terms, Shylock has lost three thousand ducats and so the bond is being fulfilled by the pound of flesh.
Secondly, Shylock, who hates Antonio, and would never have wanted to help Antonio, had to swallow his pride when giving Antonio the loan of three thousand ducats. So, Shylock paid a heavy price in terms of swallowing his pride at the time of giving the loan and then waiting patiently for Antonio to lose the money and be unable to return the borrowed amount.
