Because not all of the sodium in your food is in the form of NaCl. It's also in monosodium glutemate (C5H8NO4Na), sodium bicarbonate (NaHCO3), sodium nitrate (NaNO3), etc.

NaCl is a compound
According to the statement of compound
The properties of compound are different than its constituent elements
Hence even though sodium and chlorine are directly harmful to the health they serves as main food constituent

Hence we can eat the NaCl

That’s it!

Hope this will help
