The stone will fall with greater acceleration.
Since a stone does not has any magnetic properties it will fall with the as usual acceleration due to gravity.
A magnet on the other hand will induce magnetic field in the tube. This magnetic field will attract the falling magnet. This creates a type of opposition to the fall and thus the acceleration starts decreasing. This phenomenon is governed by lenz law.
Hence the stone will fall with greater acceleration.
