Thomson's model have many limitations.According to Thomson an atom consists of a sphere of positive charge with negatively charged electrons embedded in it. But according to Rutherford's gold foil experiment most of the space in the atom is empty . Thomson was unable to explain about this so his pudding model of an atom was insufficient to explain about an atom. Also it didn't have any experimental evidence.

hope it helps..
