  This is a subtle differnce and people will often use the two interchangeably but there is a difference. A replication fork exists when Replication is actually occuring (new DNA is being synthesized). A replication Bubble refers to the initiation of replication. The replication machinery needs to interact with the inside of the double stranded DNA, but it can't get to it because the two strands are paired. When DNA is locally denatured, by helicases and other protein factors, the two strands are opened up, and a "bubble" is formed, allowing the replication machinery to bind
