To understand the difference between a Thakur and a Rajput, you have to first understand the difference between a Varna and a Jati. There are four Varna Kshatriya, Brahmin, Vaishya and Shudras. The first two Varnas did not have inbuilt Jatis but the last two varnas consisted of thousands of separate caste groups or Jatis. Later on the concept of Jatis spread in Kshatriyas and Brahmin Varna also. The Brahmins adopted Gotra System which was based on the lineage of a particular Rishi. Kshatriyas on the other hand adopted regional system. This became prominent after the collapse of Gupt Empire in 6th Century AD wherein hundreds of small and big kingdoms came into being in Northern India(which later became easy prey to Muslim Invaders). So the Kshatriyas of Rajasthan started calling themselves as Rajputs, those of Gujarat as Patels, Patils in Maharashtra, Raos in AP, Thakurs in UP& Bihar, Jats in Haryana/Punjab, Dogras in HP and J&K etc. Though they have different names but belong to the same Varna i.e Kshatriya.
