As far as I know it is not allowed. No idea about the S-Bahn, which is operated by Austrian Railway Operator ÖBB. But even in case it is allowed, it would not pay off to use the pass in the city as S-Bahn is not efficient for intra-city trips and local passes are reasonably priced.
