Cilia and flagella have similar structure but they are differentiated on the basis of size and function. Flagella are larger in size and are present in less number (usually one) per cell while cilia are tiny hair like structures that cover the whole body of the organism. The pattern of beating of flagella also differs i.e. cilia beat in a three dimensional fashion while flagella beat is an undulating manner.
