Post Independence there were a lot of tensions among the princely states to decide whether to be in India or go towards Pakistan. Two states which were annexed by Indian army after independence were Junagarh and Jammu & Kashmir.

Junagarh:
This state decide to move towards Pakistan but India was afraid of this decision. Through a little force India stopped the supple of coal, fuel and water to the state and declared the state as 80% Hindu. In February, 1948 it was calmly merged in India.

Jammu & Kashmir:

The fight was tense over the issue of keeping Kashmir between India and Pakistan. The place suffered a lot in terms of lack of availability of resources, tussle among the leader but then Indian troops acquired Jammu, Srinagar and the valley during First Kashmir War

After India's independence Junagarh and Hyderabad were the two Indian Princely States that were annexed by the Indian army.

Junagarh -

Jaunagarh was a small seaport state in Kathiawad. The Nawab of Junagarh was willing to join Pakistan, while the people of the Junagarh state wanted to join India.  The Indian army was sent to take over the state. The Nawab fled to Pakistan, and Junagarh became part of India.

Hyderabad -

Hyderabad enjoyed a special position as the largest princely state of India. The Nizam declared Hyderabad to be independent. The Indian leaders felt that the future of India as a unified nation would face grave danger if this was allowed to happen. Indian armed forces were sent to Hyderabad. The government of India announced that it was not a war but a 'police action' and Hyderabad was annexed to India.
