Obviously, there is no wrong answer to this question. Minecraft hasn’t released a storyline yet. So here’s my answer, given by Game Theory:

___________________________________________________________________________________________This answer will sound totally outlandish, so watch the video if you want evidence! Before they were endermen, they were humans like Steve. They build sand temples, jungle temples, wells, and villages. They thrived, and were just as powerful as you, the player. And then, they started dying. They were being threatened in the overworld, and retreated to a base to fight off attacks and find an escape. This base was called the stronghold. They built a portal, and escaped to a new world. The end. The part that might confuse you is that they were in the end city area and the end dragon area at once. Perhaps at the time they weren’t split. At the time, the end was barren. No endermen (I wonder why), no end cities, only islands and chorus plants. They found this world, relieved for the escape from the enemies, and began building cities to store their items. But there was ONE thing they didn’t except—this was a one-way trip. Soon, they realized they were stuck here forever! And there was another problem—the dragon. The end dragon was far to powerful for them, and they could only accept his/her rule. Sure, they had weapons and armor, but it was no where near enough, especially with the towers that healed the dragon. When they came, they didn’t bring blocks. You can see this if you look in the chests of the end cities. There are no (or not many, I’m not sure) blocks in the chests. So they couldn’t climb up to the towers to break the healers. There also were no water buckets, or ladders, or fireworks for an elytra. So they learned to live in harmony with the dragon. They built homes using end stone and purpur blocks because of the lack of building materials. They ate what they could—chorus fruit. But chorus fruit had teleportation properties. And so after eating so much of it, they began to evolve. They adapted to their surroundings. Their bodies changed. And so went the transformation from people to endermen. They began to become taller—so they could pick fruit from high up chorus plants. But most importantly, the fruits teleportation abilities start to rub off on them. They naturally gained the ability to teleport from their diet. Over time, they slowly forget how to build. They also start forgetting their skill for speech. That’s when you, the player, Steve, comes in. This is present time. Endermen still can barely speak, as if you listen closely to recordings, you can notice things like “What’s up?” and “Look for the eye”. This is clearly referring to them getting triggered when ever you “look for the eye”. Oh sure, some are able to teleport out of the end back to the overworld and nether, but they still can’t do anything after evolving. And most of them are still forced to live in the end—under the rule of the dragon. And when YOU finally beat the end dragon, the achievement we receive is FREE THE END. This means that when you beat the dragon, you have FREED THE ENDERMEN. Yet the endermen are so far evolved and have forgotten so much, that they no longer have the ability to appreciate what just happened. So they live on, as they did before, in the end. And what about the villagers? You may ask. Well perhaps the villagers were the ones left behind, maybe because of their stubbornness to accept the danger of the overworld, or they were left out because the stronghold could only fit so many people. Any other plot holes are explained in the video, save for a few.
