See humus is a substance that is mostly dark in colour and the upper part of soil also contains humus, and that's why it is dark in colour.

The uppermost layer of soil contains humus. Humus is a dark brown or black coloured organic matter that contains carbon in high concentration. So due to humus the uppermost layer of the soil is dark in colour.
